Xero Can Be Reconciled and Still Be Wrong
One of the most dangerous assumptions in Xero bookkeeping is:
Not necessarily.
Xero is excellent accounting software.
But it can only work with the transactions, rules, matches and decisions entered into it.
Xero can help you reconcile. It cannot guarantee that you reconciled the right thing in the right way.
And if the bookkeeping underneath your BAS is wrong, the BAS can be wrong too.
Xero Bank Reconciliation Is Not Just Clicking βOKβ
Have you actually reconciled your Xero bank account to the real bank statement?
Not just:
clicked OK;
accepted a suggested match;
created a Spend Money transaction because it looked close enough;
or kept clicking until Xero had nothing left on the reconcile screen.
I mean:
Does the Xero bank account actually agree with the bank statement?
Because when we open a messy Xero file, we often find:
Unreconciled Transactions
Transactions are sitting unresolved for weeks, months or years.
Duplicate Income
An invoice exists, but the bank receipt has also been entered as separate income.
Paid Bills Still Outstanding
The supplier was paid, but Xero still believes the bill is unpaid.
Wrong Matches
A bank transaction has been reconciled against the wrong invoice, bill or account.
Spend Money Everywhere
Payments are created directly from the bank feed instead of being matched to existing bills.
Receive Money Everywhere
Customer receipts are created as new income rather than matched to invoices.
The Classic Xero Mistake: Receive Money Instead of Matching the Invoice
A customer owes you $1,100.
You have already created the sales invoice in Xero.
The customer pays.
The bank feed imports the $1,100.
Instead of matching that receipt to the existing invoice...
somebody creates another Receive Money transaction.
Now Xero can tell two different stories about the same money.
The sales invoice still exists.
Another income transaction may now exist.
Accounts Receivable may no longer reflect what the customer really owes.
Income may be duplicated.
GST may be affected.
Xero did not invent the duplicate.
It recorded what it was told to record.
The Other Classic Xero Mistake: Paying a Bill Without Matching the Bill
The supplier bill is already sitting in Xero.
You pay it.
The payment reaches the bank feed.
Instead of matching the payment to the existing bill...
a new Spend Money transaction is created.
The expense may now be recorded twice.
The supplier bill may still appear unpaid.
Aged Payables becomes unreliable.
GST treatment may be distorted.
Then six months later somebody asks:
What Is Your Xero Trying to Tell You?
Turn the Bunny card that looks familiar.
Xero Says the Bank Is Out of Balance
The statement balance and the Xero balance do not agree.
Start With the Bank Reconciliation Reports
Investigate whether there are:
- missing statement lines;
- deleted transactions;
- duplicate transactions;
- incorrect opening balances;
- or transactions dated incorrectly.
Do not force the difference to disappear.
π°Old Payments Appear Outstanding
You know they were paid. Xero disagrees.
Check How the Payment Was Reconciled
Common causes include:
- a separate Spend Money transaction;
- a duplicated payment;
- a payment dated incorrectly;
- or the wrong bill being matched.
Search the amount before deleting anything.
π°Customer Invoices Still Look Unpaid
But you know the customer paid.
Look for Receive Money or Misapplied Payments
The receipt may have been:
- entered as separate income;
- matched to the wrong invoice;
- partially applied;
- or entered on the wrong date.
The BAS Looks Strange
GST is much higher or lower than expected.
Use Xero's GST Reports to Investigate
Review:
- the Activity Statement;
- GST Reconciliation;
- GST Audit information;
- unfiled amounts;
- direct GST account transactions;
- and transactions entered after a prior BAS was finalised.
The Xero Bank Reconciliation Truth Check
One of the first places we look when checking a Xero file is the Bank Reconciliation reporting.
Xero's current Bank Reconciliation report pack is designed to compare the actual bank balance with the balance of the bank account in Xero.
It can help identify missing, deleted or duplicated transactions.
Choose a Real Checkpoint
Use a meaningful date, such as month-end or BAS period-end.
Compare to the Statement
Confirm the actual external bank statement agrees with Xero.
Review Exceptions
Look for missing, duplicated or unusual statement activity.
Investigate Old Items
Old outstanding items deserve a reason.
Never delete blindly just because something looks duplicated.
Confirm the bank-feed history and the actual bank statement first.
A Clean Xero Bank Reconciliation Is the Beginning β Not the End
This is important.
Your bank may agree perfectly.
And your Xero file can still contain problems.
Aged Receivables
Does the report reflect what customers genuinely still owe?
Aged Payables
Does it show real supplier debts, or bills that were already paid?
Draft Sales
Are invoices sitting in draft or awaiting approval?
Draft Bills
Are supplier documents waiting to be published into the accounts?
GST
Do the GST reports make sense against the underlying records?
Clearing Accounts
Are payroll and other clearing accounts actually clearing?
Xero GST Reconciliation Before BAS
Xero's GST Reconciliation report compares:
GST on activity statements;
GST collected on sales;
GST paid on purchases;
and the GST account balance.
It can also expose unfiled GST and amounts filed but not yet settled.
This is one reason we don't treat the BAS as a form that magically appears at the end of the quarter.
The BAS is built from what has already happened inside Xero.
Why Does Xero Show an Unfiled GST Amount?
Not every unfiled amount means somebody has made a catastrophic bookkeeping mistake.
Xero identifies several reasons differences can appear.
Rounding
BAS figures are reported in whole dollars, so small rounding differences can remain.
Prior-Period Changes
A transaction may have been added or edited after a BAS period was finalised.
Conversion Balances
Moving into Xero with an incorrect GST balance can create ongoing differences.
GST Account Transactions
Direct entries to the GST control account may need investigation.
Manual Journals
GST treatment in manual journals can affect reporting.
Timing Differences
Payment timing and invoice timing can create legitimate differences.
Small difference? Understand it.
Large unexplained difference? Investigate it.
βWhy Doesn't My Xero BAS Match My Profit & Loss?β
Because the reports may not be measuring the same thing in the same way.
For example, Xero notes that differences can occur where:
BAS is being prepared on a cash basis but the Profit & Loss is being viewed on an accrual basis;
BAS amounts include GST while the Profit & Loss generally presents GST-exclusive amounts;
or transactions have tax treatments that affect the BAS differently.
So:
It means you need to understand what you are comparing.
Xero Can Be Reconciled While Hubdoc Is Still Full of Unprocessed Bills
This is another reason bank reconciliation is only one control point.
If you use Hubdoc, check whether documents are still waiting to be processed or published.
Because a bank balance may agree...
while the bookkeeping is still incomplete.
Xero Payroll Can Be Wrong Even When the Wage Payment Reconciles
This is one I see far too often.
Money leaves the bank for wages.
Somebody codes the bank payment to a wages clearing account.
The bank is reconciled.
Fantastic.
Except...
coding money to a payroll clearing account does not create a Xero pay run.
Payroll has its own workflow.
The following may need to align:
the pay run;
the payment date;
the bank payment;
payroll reports;
STP reporting;
PAYG withholding;
superannuation;
and payroll clearing accounts.
Other Xero Accounts We Don't Ignore
A Xero file is not healthy just because the bank agrees.
GST Control
Does the GST account support the activity statements?
PAYG Withholding
Does the liability reflect payroll and relevant activity statements?
Superannuation Payable
Does the account reflect what is actually still owing?
Director / Loan Accounts
Do balances have a real explanation?
Clearing Accounts
A clearing account should normally clear for a reason.
Suspense
Suspense should not become a retirement village for transactions nobody understands.
Xero BAS Preparation and Xero Clean-Up Are Not the Same Job
This distinction matters.
Preparing a BAS does not automatically mean rebuilding years of historical Xero errors.
Some corrections take five minutes.
Others require:
rebuilding bank reconciliations;
unwinding duplicate income;
correcting transaction coding;
investigating GST differences;
fixing receivable and payable histories;
reconciling payroll;
and reviewing old control accounts.
BAS preparation is one service.
Xero reconstruction can be another.
Our Xero Question Before BAS Is Not βCan We Lodge It?β
It is:
Bank
Does it agree with the real statement?
Receivables
Do customers genuinely owe what Xero says they owe?
Payables
Do supplier balances represent genuine debts?
GST
Does GST reconciliation make sense?
Drafts
Is anything important still sitting in draft or approval?
Payroll
Do payroll and bank payments align?
Control Accounts
Are there strange balances nobody can explain?
BAS
Now review the actual activity statement.
Xero Bank Reconciliation & BAS β Frequently Asked Questions
Can Xero be reconciled and still be wrong?
Yes.
A bank account can agree while transactions are still coded incorrectly, customer receipts are misapplied, bills remain unpaid in Xero, or control accounts contain errors.
Bank reconciliation is an important control. It is not the only control.
How do I know if my Xero bank reconciliation is correct?
Compare the Xero bank account with the actual external bank statement at a clear date such as month-end.
Review the Bank Reconciliation reports for differences, exceptions, missing entries and duplicates.
What is the Xero Bank Reconciliation report?
Xero's Bank Reconciliation report pack is used to compare the actual bank balance with the bank account balance recorded in Xero.
It includes reporting that can help identify missing, deleted or duplicated transactions.
Why do I have unreconciled transactions in Xero?
Possible reasons include:
- missing matching transactions;
- duplicate entries;
- bank-feed gaps;
- incorrect transaction dates;
- manual transactions;
- or transactions that have simply never been reviewed.
Why does a paid invoice still show as outstanding in Xero?
The payment may not have been correctly applied to the invoice.
Common causes include using Receive Money, matching the wrong invoice, entering a manual payment incorrectly or using the wrong date.
Why does a paid bill still show as unpaid in Xero?
The bank payment may have been created as a separate Spend Money transaction instead of matching the existing supplier bill.
That can leave the original bill outstanding.
What happens if I use Receive Money instead of matching an Xero invoice?
You can create a second income transaction while leaving the original invoice unresolved.
That may distort income, Accounts Receivable and GST reporting.
Can Xero duplicate income?
Xero records the transactions entered into it.
Duplicate income can arise where, for example, an invoice exists and the bank receipt is separately entered as new income instead of matched to the invoice.
Why does my Xero BAS look too high?
There are many possible reasons.
Examples can include:
- duplicate income;
- incorrect GST tax rates;
- transactions entered in the wrong period;
- prior-period changes;
- conversion-balance issues;
- or unexpected GST account transactions.
The Activity Statement, GST Audit information and GST Reconciliation report can help investigate the cause.
What is the Xero GST Reconciliation report?
The GST Reconciliation report compares GST from activity statements with GST collected and paid on transactions and the GST account balance.
It can identify unfiled amounts and filed amounts that remain unsettled.
Why is there unfiled GST in Xero?
Possible causes include:
- small rounding differences;
- transactions entered or edited after a BAS was finalised;
- conversion-balance problems;
- direct GST account transactions;
- manual journals;
- or timing differences.
Large unexplained amounts should be investigated.
What is the Xero GST Audit report?
Xero's GST Audit information shows the individual transactions making up the GST figures in an Activity Statement.
It can be useful when investigating unusual GST amounts or tax-rate problems.
Why doesn't my Xero BAS match my Profit and Loss?
There can be valid reasons.
For example, BAS may be prepared on a cash basis while your Profit & Loss is being viewed on an accrual basis.
BAS figures also include GST considerations that do not necessarily appear the same way in a Profit & Loss report.
Can I delete a duplicate transaction in Xero?
First prove that it really is a duplicate.
Check the actual bank statement, bank-feed history, related invoice or bill, transaction date and supporting documents.
Never delete blindly.
What if my Xero bank feed is missing transactions?
Check whether the feed is complete before assuming an accounting transaction is wrong.
Compare Xero with the external bank statement and investigate the missing date range.
Can Xero automatically reconcile everything correctly?
Automation can speed up reconciliation, matching and transaction processing.
It does not remove the need to review whether the accounting treatment is correct.
Should I use bank rules in Xero?
Bank rules can be extremely useful for consistent, repetitive transactions.
But a bad rule can also repeat the same accounting mistake over and over.
Review rules periodically and understand what they are doing.
Does a clean Xero bank reconciliation mean my BAS is ready?
Not by itself.
You may still need to review:
- GST;
- receivables;
- payables;
- draft transactions;
- payroll;
- PAYG;
- super;
- and other control accounts.
Why are old invoices still in Xero Aged Receivables?
The invoices may genuinely still be unpaid, or payments may have been applied incorrectly.
Old balances should be investigated rather than automatically written off.
Why are old bills still in Xero Aged Payables?
They may genuinely be unpaid, or payments may not have been matched correctly.
Check supplier activity and bank evidence before correcting anything.
Do draft bills affect my Xero reports?
Draft and unapproved transactions can mean the bookkeeping workflow is incomplete.
Before relying on month-end reports, check whether important sales or purchases are still sitting in draft or awaiting approval.
Should I clear Hubdoc before preparing a BAS in Xero?
If Hubdoc is part of your bookkeeping workflow, review whether relevant documents have been processed and published correctly.
Unprocessed documents can mean the Xero file is incomplete even if the bank is reconciled.
Why doesn't my Xero wages clearing account balance?
Possible causes include:
- missing pay runs;
- wrong pay dates;
- manual payroll adjustments;
- bank payments coded incorrectly;
- or payroll transactions processed outside the normal workflow.
Can I fix historical Xero reconciliation errors myself?
Some errors are straightforward.
Others affect multiple periods, BAS lodgments, invoices, bills, payroll or control accounts.
If you are unsure what the correction will affect, get help before deleting, reversing or re-entering historical transactions.
Can you clean up a badly reconciled Xero file?
Yes, subject to the records and supporting evidence available.
Xero clean-up can involve:
- historical bank reconciliation;
- duplicate investigation;
- receivable and payable review;
- GST reconciliation;
- payroll reconciliation;
- and control-account review.
Can a BAS Agent help with Xero BAS errors?
A Registered BAS Agent can assist with BAS services and relevant bookkeeping work within their professional scope.
Historical reconstruction may be a separate clean-up service depending on the engagement.
Should Xero be reconciled before every BAS?
Bank and relevant control accounts should be reviewed as part of maintaining reliable bookkeeping before BAS preparation.
Waiting until BAS day to discover several months of reconciliation problems makes the process significantly harder.
How often should I reconcile Xero?
It depends on transaction volume and the needs of the business.
Active businesses often benefit from reconciliation throughout the month rather than waiting until quarter-end.
Does My Great Bookkeeper provide Xero bookkeeping Australia-wide?
Yes.
Cloud accounting allows suitable Xero bookkeeping and BAS Agent services to be provided remotely, while My Great Bookkeeper also has dedicated NSW service areas.

Xero can reconcile.
It can calculate GST.
It can generate a BAS.
It can show beautiful reports.
But if the underlying transactions are duplicated, misapplied, missing, incorrectly coded or sitting in the wrong period...
Xero can produce a beautifully formatted version of the wrong story.
So before BAS:
Reconcile the bank. Check receivables. Check payables. Review GST. Review payroll. Look at the control accounts.
Then ask Xero what happened.
Because software is exceptionally good at doing what it is told.
The important part is making sure we told it the right thing.
